You fill the tub with fresh water, dose the chemicals by the label — and three days later the smell, the foam and the disappearing chlorine are all back. In most cases the problem is not in the water but on the walls of the pipework: biofilm, a slimy bacterial coating, sits in metres of hidden plumbing and re-contaminates the new water immediately. The answer is not another tub of chlorine but a chemical pipe flush — and you can do it yourself in a single afternoon.

What biofilm is and why hot tubs are its favourite place
Biofilm is a community of bacteria that attaches to a surface and wraps itself in a layer of slime (polysaccharides). It is not dirt you could wipe off with a cloth — it is a living structure that clings on and protects itself. In nature you know it as the slippery coating on stones in a stream.
A hot tub is an ideal environment for biofilm, for several reasons at once:
- Tens of metres of hidden pipework. A typical hot tub for 5–6 people has water and air lines running to anything from 20 to 50 metres of hose. Their internal surface area is many times greater than the shell you can see and wipe.
- Warm water. 36–38 °C is the temperature at which most common waterborne bacteria multiply fastest. A pool at 26 °C is an inhospitable place by comparison.
- Organic “food”. Sweat, skin oils, residues of body lotions, sun creams, make-up, deodorants and fabric softener from swimwear all end up in the water. Every bit of it is a nutrient for bacteria.
- Air lines that never dry out. Once the jets are switched off, residual water mixed with air stays in the air channels — damp, warm, oxygen. Exactly what biofilm needs.
The key point most owners never think through: chlorine is used up in the biofilm before it can destroy it. The slime layer acts as a sacrificial shield — the oxidiser reacts with its surface, exhausts itself and never reaches the bacteria inside. That is why your free chlorine reading drops to zero within a few hours even though you are dosing correctly. It is not a faulty product or a bad test, it is demand from hidden organic matter.
A second conclusion follows: changing the water on its own will not remove biofilm. You drain the tub, but the coating stays stuck to the pipe walls along with residual water in the air channels. Within a few days the new water is re-inoculated and you are back where you started. How to tell you have biofilm in the pipework
Biofilm is insidious because the water in the tub can look perfectly clear. The symptoms show up elsewhere:
- A smell once the jets come on. Still water has no odour, but the moment you start the massage there is a “muddy”, musty or sour smell. The jets are flushing the contents of the pipework into the tub.
- Flakes and clumps after start-up. Greyish, beige or brownish “bits” and strands that appear during the first minutes of pump operation, then dissolve or end up in the filter. Those are released pieces of biofilm.
- Persistent foam. Foam has several causes, but if it comes back even after an anti-foam product and a water change, the source is usually organic matter in the pipework. More detail in foam and smell in a hot tub.
- Chlorine disappears unreasonably fast. 1 mg/l in the evening, zero in the morning, and that without anyone bathing. The classic sign of high demand from hidden organic matter.
- Cloudy water right after filling. When the water is milky on the second day after filling with fresh water, the problem is not the mains supply — see cloudy hot tub water.
- Skin irritation. Itching, redness or small spots after a soak that keep returning even with correctly balanced chemistry. A combination of high microbial load and a lack of effective disinfection.
- The filter gets dirty suspiciously quickly. If you have to clean the filter every week instead of every two to three weeks, something is continuously releasing organic matter into the water.
A simple home test: leave the hot tub for six hours with the jets off, then stand next to the surface and switch the massage on at full power. If the first surge of water smells different from the still water, you have your answer.
The pipe flush step by step
A flush (labelled “pipe cleaner”, “flush” or “plumbing cleaner” in most instructions) is the only procedure that actually reaches the biofilm. Allow half a day, most of which is just waiting.
- Get a chemical pipe cleaner ready. Buy a product made for hot tubs — it contains a combination of surfactants and oxidising or enzymatic components that break the slime down and lift it off the walls. Dosing depends on the volume of the tub, so read the label.
- Dose the product into a full tub. The water has to reach the normal operating level so it can get into every line. An empty or half-drained tub is pointless — the dirtiest parts of the pipework stay dry.
- Take the filter cartridge out, or leave it in, according to the instructions. Most manufacturers recommend leaving the cartridge in so it gets flushed too; some products, on the contrary, require it to be removed so it does not clog with released slime. Follow the product label, not a general recommendation.
- Run the jets in intervals. Typically 20–60 minutes of total running time as per the instructions — usually in cycles (for example 10 minutes on, 10 minutes off) so the water does not overheat and the pump gets a rest. Switch on all circuits in turn, including the air blower; a circuit you never start will not be cleaned.
- Watch what comes out. Foam, grey slime and brown flakes on the surface are good news — that is exactly what the flush is meant to pull out. The dirtier the surface, the more neglected the pipework was.
- Drain the water. Use the drain valve or a submersible pump. Where the drained water may go is governed by water management regulations — do not discharge chemically treated water into a well or a watercourse.
- Wipe the waterline and the shell. A greasy band will be left at water level — wipe it off with a soft cloth and a cleaner intended for acrylic. Do not use abrasive pads; scratched acrylic holds dirt even more.
- Rinse the tub with clean water. A short fill of a few centimetres, rinse the walls, drain again. That removes residues of the product which would otherwise create foam in the new water.
- Clean or replace the filter. After the flush the cartridge has caught concentrated dirt. What to avoid when cleaning the pipework
Plenty of “guaranteed” home recipes circulate around pipe flushing. Most of them do a hot tub more harm than good:
- Dishwasher tablets. The most widespread piece of forum advice. They contain strong alkaline surfactants and bleaching components that are not intended for plastic and rubber seals or for acrylic. The result is usually an enormous amount of foam that is hard to get back out of the pipework, and seals that dry out over time.
- Sodium hypochlorite (household bleach) dosed “by eye”. Strong hypochlorite in the pipework attacks glued joints, rubber gaiters and metal parts of the pump. Shocking the water with approved hot tub chemicals at the recommended dose is something entirely different from pouring in a litre of household disinfectant.
- Vinegar, acid and other “leave it overnight” combinations. Acidic products dissolve limescale, not biofilm, and in combination with chlorine residues they can release irritant gases.
- Washing powder or washing-up liquid. These put substances into the water that you will not get out of the pipework even with three water changes. The foam will stay with you for weeks.
- Leaving the flush water in the tub “for one more day”. Once the jets are off, the loosened slime partly settles back. Drain immediately after the cycle is finished.
The rule is simple: only products intended for hot tubs belong in a hot tub. Shell manufacturers routinely limit the warranty if damage is caused by unapproved chemicals.
How often to flush the pipework
The frequency depends on the load. The table below is based on common hot tub manufacturers’ recommendations and on practice — adjust the specific interval according to what your test kit and your nose tell you.

Prevention: how to keep biofilm away
A flush is the cure, not the prevention. Five habits help stop the coating forming again so quickly:
- A shower before your soak, without soap. The single most effective and cheapest measure there is. A brief rinse removes most of the sweat, creams and cosmetic residues that would otherwise end up in the water.
- No make-up, sun cream or body oils in the water. Fats and silicones are the richest food biofilm can get and at the same time the main cause of foam.
- An enzyme product or an absorbent sponge on the surface. Enzymes break fats down before they can settle in the pipework; an absorbent sponge (“scumbag”) lifts the greasy film off the surface. Both are cheaper than repeated flushes.
- Regular shock dosing. Once a week, or after any larger gathering. A shock dose burns off combined chlorine and organic matter before it can take hold on the walls.
- A stable disinfection level. Swinging between zero and excess is worse than a permanently lower but steady value. Check at least twice a week and keep the pH in the range where disinfection works — at a high pH the effectiveness of chlorine drops sharply.
- Let the jets run empty now and then. A short run of all circuits (including the air blower) even on days when nobody bathes flushes the pipework through with freshly disinfected water.

What to do when even a flush does not help
On a badly neglected hot tub one cycle may not be enough. Work through it in stages:
- Repeat the flush. A second cycle after refilling with clean water pulls out what the first one loosened but did not manage to carry away. On hot tubs that have not been flushed for years, two or three rounds are normal.
- Extend the contact time. Within the limits of the instructions — some products allow the water with the chemical to circulate for several hours, or overnight on the filtration cycle.
- Check the air lines. Air channels are harder to clean than water lines because no water flows through them under pressure. If your hot tub has an air blower, run it repeatedly and at full power during the flush.
- Verify that every circuit is being cleaned. Closed valves, closed jets or a faulty diverter mean that part of the pipework stays out of circulation. Open all the jets before the flush.
- Have the manifold and the pipework checked. The manifold (header) under the shell, dead legs in the pipework and hoses laid without a fall can hold standing water permanently. That is a job for a service engineer — sometimes blowing the lines through is enough, sometimes a section of hose has to be replaced.
- Consider the condition of the hot tub as a whole. On older units with cracks in the pipework, a joint that has been leaking for a long time or damaged insulation, a persistent smell may be a symptom of something other than biofilm. Leave the diagnosis to a technician.

Frequently asked questions
Can I spot biofilm just by looking into a jet?
Sometimes yes. Run a finger along the inner edge of a jet that is switched off, or along the wall of a suction opening — if you feel a slippery, soapy coating that will not simply rinse off, that is biofilm. The absence of slime in the places you can reach does not, however, mean the hidden pipework is clean too.
Is a good shock dose enough instead of a flush?
No. A shock dose raises the concentration of the oxidiser in the water, but the slime layer consumes it at the surface and it never reaches the bacteria inside. Pipe cleaning products contain surfactants that lift the coating off mechanically — and a shock dose cannot do that. Shock dosing is excellent prevention, not a remedy.
Can I do a flush with water I want to carry on using?
No. Both the flush chemicals and the loosened slime stay in the water, and that water has to be drained. Always plan the flush for the end of the life of a given fill — you will save yourself one filling.
Do I have to take the filter out during a flush?
It depends on the product. Some assume the cartridge will be flushed too, others require it to be removed so it does not clog. Always follow the label. In both cases, though, clean or replace the filter thoroughly after the flush — otherwise you put the captured dirt straight back into the clean water.
How long after a flush will I know it worked?
Within a week. The most reliable indicator is disinfectant consumption: if the reading holds overnight considerably better than before the flush and you smell nothing when the jets come on, the pipework is clean. If the smell returns within a few days, repeat the cycle.
